Summary:

We are seeking a Data Engineer with broad experience in developing computational solutions to automate the analysis of Big Data, especially next generation sequencing (NGS) data, to join the Computational Biology and Data Sciences team. The data engineer drives the design and implementation of data, and tests novel methods for the integration and analysis of diverse datasets. This position will be part of a multidisciplinary team to develop pipeline and exploratory analyses of Big Data from multiple omics platforms to generate insights for target and biomarker discovery. This position is based on San Diego, and will work across functions (e.g., Computational Chemistry and IT) to provide data engineering solutions to meet the needs of the Global Drug Discovery and External Innovation organization.

Responsibilities:

  • Develop highly scalable and reliable data engineering solutions for processing, transporting, analyzing, and storing large-scale, high-dimension datasets, including transcriptomic, genomic, genetic, imaging, and unstructured data
  • Design, implement, test, and deploy data processing infrastructure
  • Create and drive standards for data capture, storage, and transformation
  • Design and develop software programs to optimize single cell NGS data (scRNA-seq and snRNAseq) processing pipelines, analysis algorithms, and visualization tools
  • Lead the development of a platform for on-demand target assessments, including pathways, bulk and single cell gene expression, human genetics, tissue profiles, and animal models
  • Provide cloud scientific computing (AWS) infrastructure and connectivity support to Bioinformatics, Computational Chemistry, Structural Biology, and Data Science groups

Requirements

  • Master's degree in computational field (e.g., Bioinformatics, Computer Science, Biostatistics, Physics, Mathematics) with a minimum of 2 years of experience in analyzing omics data.
  • Proficient with Linux environment, high performance computing clusters, and cloud computing (particularly AWS)
  • Strong hands-on skills in at least two scripting/programming languages and web framework programming (Python, R, JavaScript)
  • Experience in Big Data analysis, code optimization & parallel programming. Proven experience with big data analysis technical and languages such as Spark, MongoDB, and/or Scala
  • In-depth understanding of existing bioinformatics databases and computational methods for bioinformatics data processing and analysis
  • Knowledge of version control systems such as Git
  • Strong organizational, teamwork, and communication, and good problem-solving skills
